Krusty sings "Break on Through" on the simpsons. There also is a deleted scene on one of the family guy dvds where Stewie and Brian go to Jim's grave.

Apart from hearing "Maggie M'Gill" and "The Spy" during the movie, the script is full
of references to Godard and Jim.
Sayings like "making a film is much like spying your parents' bedroom"or

Hey! I don't know if anyone where watches "Dexter" on Showtime, but in a flashback his mother was wearing a Doors tie-dyed shirt! LOL
Also, I'm probably really really wrong on this but whenever I first heard "Strange Days" it reminded me of this one Target commerical's music. I couldn't find the specific commercial on the net though to confirm it.

Dane Cook wore a Doors T shirt on the Teen Choice awards this year...don't ask me how I know that.....
Also, Paris Hilton is known to rock a lot of Door's shirts. I heard she wanted to cover a couple Door's songs for her album too. God forbid....
